Issues in mods are never a bug of the resourcepack. It's the shortsightedness of modders not expecting a resourcepack to actually change anything that is usually the problem.
I will take a look and see if there is a work around, but I won't promise anything.
EDIT: I took a quick look. Because it's a spigot plugin and not a mod I don't really get it. You're going to have to ask the modder how to fix it as PureBDcraft heavily modifies the glass panes to make them look correct.
