I got the same problem. Lapis texture is slightly lighter in game (but not in terrain.png) and does not connect with cobblestone. I don't have any mods instaled.

If you remove the third line of code(Config) in the color.properties file inside the texture pack it will fix it

Remove this line
palette.block./misc/stonecolor.png=1 4 13 14 15 16 23 29 33 43:0 43:4 43:5 43:6 44:0 44:3 44:5 44:6 48 56 61 62 67 70 73 74 82 93 94 97 98 109 129

This issue also oocurs when it comes to mod ores they all appear lighter the the stone

Im also known as Duck5200 in some far reaches of the internetamabob

Ho ok. It's sad 'cause that means I'll need to delete the stonecolor.png file use for stone blocks...

Just add 21 to the color properties for stone to fix it.

... and all the custom ores you use.

Though for the Tekkit people that could be added in to the actual compilation packs.
