I got the same problem. Lapis texture is slightly lighter in game (but not in terrain.png) and does not connect with cobblestone. I don't have any mods instaled.

If you remove the third line of code(Config) in the color.properties file inside the texture pack it will fix it

This issue also oocurs when it comes to mod ores they all appear lighter the the stone
