I've noticed on some models, if you make part of the texture clear, there is a sort of anti-X-ray thing that happens where it fills the clear areas with a color

Can this be avoided and is there a list of blocks that do this?

All "solid" blocks do that.
It's some sort of a bug from Minecraft.

To avoid that, you must make a block that can't be seen through from any orientation. Sadly, it prevents making the Crafting Table a real table for example.

This issue may be fixed in future Snapshots however.

Weird though, it works with grass for me. Is grass a non-solid block?

We should create a list on the Cubik forum to know what are the Cubes that can be seen through then. :)

For sure, all "Transparent" Blocks can already be seen through and most Solid Blocks can't (like stone, bedrock, obsidian, etc...). But some exceptions can happen like the Grass you said.

When I use the Material Manager and put all the textures right up, down, etc... After that i can't change the textures in the UV. Meaning when you load a new texture to UV it doesn't work. The Material Manager overwrites it with the textures that are there. Sorry i'm not the best at explaining.

Loading picture in UV Mapping editor is for help only, not to edit textures.
To edit textures you must use the Material Manager only.
You can change which texture is used for which face by going in the Element Properties and change the labels. You can also change the textures of several Element at once by using the Elements Manager.

The tint of biomes color is a parameter in the Element settings and can be activated per face.
