Glass textures change with connected textures enabled

I'm doing a build with large windows, and I like the BDcraft glass texture, and because of the large windows I wanted to turn on connected textures, but when I do, the glass looks like vanilla glass but with connected textures. It does this with connected textures set to fancy or fast. Anybody know how to get connected glass with the BDcraft textures?
